- Neo is the One, and he has an Opposite in the form of the Agent Prime of that Iteration. In this case, Smith.

The fact Smith went insane should have told the Architect that this iteration wasn't going to go as planned.

Of course, requiring a human to initiate a reboot is a really stupid design plan, so I don't think much of the Architect anyway.

- Neo's body died at the end of Revelations, but the parts of him in the Matrix survived. It took a while for him to reform, and he's still a bit dazed. He has not yet realized he's dead outside.

- Morpheus brings virtual forget-me-nots to a shrine in the Matrix for Neo, and the first flowers in the Real to where his corpse has been laid to rest.

It's actually been a couple of years since I rewatched the sequels, so I'm a bit fuzzy on what the Architect's plan was. I just remember it was stupid and it (probably?) had something to do with rebooting the Matrix.

To be fair, I did spend most of the second movie drooling over the concept of Exiled programs. <333
